I was wondering whether someone had a suggestion for a non-destructive lubricant to be used in installing the seals in the grooves surrounding the door windows on an E-Type Coupe.

I did it once long ago and, as I recall, it was not easy.

Tom, You mean the Non-Draught Ventilators? Not that big a deal.

First, remove the windows -- 6 screws I believe

Then you should be able to just pull the rubber out of the metal tracks fastened to the car body. To replace you just push the new ones back into the tracks. New tracks are available if the old ones are rusty. Be sure to caulk behind the tracks before you install the rubber because water can go behind them even if the rubber is effective.

Also, pay attention to the ends of the rubber seals, that they seal well with the body or adjacent rubber. That's a source of wind and water leaks.
